Validate schema has no unreferenced metrics or metric groups

This changes the schema validation to check for metrics that are not referenced in any metric group, or metric groups that are not referenced in any run group.

Other minor changes:

• Check for unreferenced objects by default
• Use error severity level for logged validation messages when appropriate
